At first I was confused because you had simply said you "lost your favorites", and I assumed you meant the patches you had tagged with the little green "heart" icon in Unify's patch browser, i.e. your favorite patches. Now I think I understand--you're talking about theΒ plug-in subset called "Favorite Instruments".
The standard Unify "factory content" includes a file called Favorite Instruments.xml, a plug-in subset file found in Presets/Plugin Subsets/Instruments under Unify's main data folder. This would indeed have been overwritten when you installed even the Unify 1.8 Content Update.guru file, so of course you would have lost any edits you made. I'm sorry I didn't see that coming, and I'm sorry you lost your changes. If you happen to have a backup copy of this file somewhere, you can simply restore it from the backup, and all will be well.
Unify'sΒ .guru file mechanism for installing/updating content is a bit of a sledgehammer, and making it more subtle and powerful has been on my to-do list for some time. Your experience (for which, again, I apologize) is a good example of why this change is needed.
